Given that Side-scrollers are still being made and very much enjoyed (Terraria, Dust: An Elysian Tail, and others), what I'd love to see is some Indie developer to make a side-scrolling, updated version of...

Seriously, this game was way ahead of its time. It had mechanics that you wouldn't see in games for quite some time. Said mechanics weren't perfect, but yet they were worlds ahead of what most other NES games at the time had.
For those of you not familiar with the game, here's a quick look at it:

You'll notice that Gravity and Momentum make up the core gameplay (with some shooting thrown in, but it is hardly the focus of the game). There's the whole tractor beam thing, and items do have weight, and each planet has its different gravity value (later planets have much stronger gravity, the one in the video above is the very last one).
What I'd like to see, would be a new game made in this theme that improved upon the item physics a bit more (items suddenly having no inertia or mass when you release them, etc), tweak Water mechanics (Water works pretty much like a mild reverse gravity), and other nice things that a more modern take on this type of game could give you.
I don't really see this game being all that great in 3d mode, though -- I'd rather keep it to side-scrolling.
And, of course, one could easily put a lot more than 13 planets in the game, lol. The whole "space exploration" thing could be ramped up a bit, with more planets, more planet variety, etc.
But it'd be an awesome game all the same!
I give this game credit for being a huge part of why I was this 10-ish year old boy who had a very solid grasp of how gravity and momentum works when most other kids never even thought about that kind of thing.
